The epic antagonists clash in a dramatic confrontation in "Godzilla vs. Kong" with the destiny of the planet hanging in the balance. Kong and his guards go on a risky trip in search of his rightful home, and Jia, a little orphaned girl with whom he has built a profound attachment, joins them. However, they find themselves in the path of an infuriated Godzilla, who is wreaking havoc around the globe. The epic battle between the two titans, which was sparked by invisible powers, is merely the start of the mystery that lurks deep under the Earth's core.

Immediately after the assault, popular opinion began to change against Godzilla, and the monster was no longer seen as humanity's redeemed hero. After hearing the news of Godzilla's latest assault on her school, Madison Russell, now an adult and a listener of Bernie's podcast, is alarmed and calls Bernie to express her concern. After school, she attempts unsuccessfully to reason with her widowed father Mark (who is serving as Monarch's director) about a potential lead on the cause of Godzilla's rampage, but he ignores everything she says, stating merely that beasts, like humans, may evolve, which she finds absurd. Later, Madison enlists the assistance of her closest friend Josh Valentine in order to track down the person responsible for Godzilla's rampage and uncover the mysteries of Apex.

It is at this moment that Jia detects Godzilla's approach by sensing vibrations through the ship, as the Titan comes and battles the soldiers before capitulating and almost drowning Kong and the others on board. The gang is saved from drowning thanks to Nathan's successful release of Kong by unlocking his shackles. This allows him to combat Godzilla underwater for long enough for Godzilla to swim to the surface and turn the barge back on its side, freeing the party from their chains. Kong gets onboard a neighboring aircraft carrier in order to meet Godzilla, who also climbs aboard to confront Kong. The two Titans trade vicious punches until fighter aircraft divert Godzilla's attention long enough for Kong to shove him back into the sea. In order to avoid the explosion, Godzilla shoots his atomic breath from under the carrier, but Kong manages to get off in time, only for Godzilla to wrap his tail around Kong and take him into the depths of the ocean, where he intends to drown the Titan.

In that location, the three disembark and find themselves inside a vast dark chamber, where they come across Apex's ultimate weapon, "Mechagodzilla" a mechanized counterpart of Godzilla controlled by Dr. Ishiro Serizawa's son, Walter's chief technology officer Ren Serizawa, who is also Walter's chief technology officer. As soon as Mechagodzilla is launched, Walter releases a gigantic adult Skullcrawler designated "Number 10" into the chamber in order to put the mecha's might against the Titans to the ultimate test. Madison, Josh, and Bernie are on the verge of being attacked by the Skullcrawler when it is grabbed and restrained by Mechagodzilla, who uses a powerful red energy beam to cleave the Skullcrawler in half, allowing Madison, Josh, and Bernie to take refuge in a small hatch. However, because to the restrictions of the power source, the test is cut short when the mecha shuts down immediately after the conclusion of the exam.

In response to the roar of Godzilla as the monster offers him with another challenge, Kong accepts and continues to make his way through the hole produced by Godzilla's atomic breath to Hong Kong with his axe in hand, with Ilene and Nathan following him in their HEAV. When Kong arrives in Hong Kong and confronts Godzilla, he battles him again again, this time obtaining the upper hand over the Titan to the point that he shoves his axe down Godzilla's throat in order to prevent him from launching his atomic breath again. King Kong realizes that his axe can not only deflect Godzilla's atomic breath, but it can also absorb it, and he uses his weapon to strike the Titan in the thigh, however Godzilla quickly takes the axe and tosses it away. When Godzilla strikes, Kong uses the structures of Hong Kong and his greater agility to escape and evade his blows. After retrieving his axe, he charges it and unleashes an explosion that knocks both Titans back, giving Nathan the impression that Kong has won the second fight.

Kong and Godzilla both recuperate and regain their feeting, with Godzilla on the lookout for Kong, who has taken refuge atop a tower. Kong throws a construction crane into a building, distracting Godzilla to the point where he ambushes him from above and attempts to strangle him, only for Godzilla to break free and unleash his full fury on Kong, dislocating his left arm, slashing him with his claws, and even stomping on his chest twice, despite Kong's attempts to force Godzilla off of him by punching his wounded thigh. With Kong restrained and held down, Godzilla roars violently at his adversary in a display of power, while Kong, beaten, angrily roars in defiance of Godzilla.

It seems that Godzilla was impressed by Kong's strength and skill, so he lets him live before walking away. Kong is still alive, but he's in bad shape because of commotio cordis.

When the energy source and Ghidorah's brain networks affect Mechagodzilla, the robot goes berserk, murdering Walter with a sweep of its hand and electrocuting Ren when Walter's back is turned while he talks about his invention. Ghidorah's mind has now taken control of Mechagodzilla, which escapes from the Apex facility under Victoria Peak Mountain and attacks the city before Godzilla can stop it. Prior to engaging Godzilla, Mechagodzilla launches a salvo of missiles at its biological counterpart to close the gap.

To save Godzilla, Kong climbs atop Mechagodzilla and diverts its red energy beam into the air, thereby preventing Godzilla from being killed. Godzilla aids Kong in the battle against Mechagodzilla after realizing that Kong saved his life and realising that he is not an adversary.

When Godzilla sees Kong wielding his axe, he charges it up with his atomic breath, enabling Kong to sever Mechagodzilla's limbs and pull off its head before raising his trophy and taking a seat to rest.

Madison re-introduces Mark to Josh and Bernie, who are delighted to see Mark and invite him into his program to discuss the Monarch facility in Roswell. Godzilla appears out of nowhere, prompting Kong to pick up his axe and continue the fight. Godzilla does not attack, instead staring Kong down. Kong lowers his axe, thereby ending the war between his and Godzilla's species. Godzilla and Kong are now on equal footing, and Godzilla returns to the water calmly, with Kong and everyone else observing.

Monarch has built an observation station in the Hollow Earth at some point in the future. Ilene, Nathan, and Jia observe Kong as he walks down the street one morning. Kong jumps atop a cliff, pounds his chest, and roars, proclaiming himself king of the Hollow Earth and enthusiastically accepting it as his new home and kingdom after signing "home" to Jia.

Since King Kong vs. Godzilla was released in 1962, Godzilla and King Kong have not featured in a film together for 59 years.

This is second movie featuring King Kong that Kyle Chandler has starred in, the first being Peter Jackson's 2005 remake.

The actor has appeared in every King Kong film, Godzilla: King of the Monsters, and any of the films' crossovers except from Godzilla vs. Kong.
